I think Jonathan's constant support of Will throughout the whole series, from him telling Will not to do things he doesn't like because it's expected of him in S1 and him asking Will to pick between David Bowie (an open bisexual in the 70's) or Kenny Rogers in S2, indicated that Jonathan may have had a hunch about the possibility.
While Noah has now confirmed that Will is gay, and that he loves Mike, it might be a long time before we actually see what happens next. It is the closest Stranger Things has come to confirming that Will Byers is gay. Viewers were able to pick up this just as Jonathan does, which leads to a heartfelt conversation between the brothers in the finale. Yeah, I think it is. Noah Schnapp would be the main person whose comfort level they would be concerned about really. It may weird him out a bit that people are so interested in it, and he might be tired of people asking, but he seems open. This happens all the time in Hollywood, and it could be anything from Netflix to Noah Schnapp's parents to Noah Schnapp himself just being uncomfortable with it. This wouldn't feel quite as exploitative if Will's coming out to Jonathan went a bit deeper, but again, his angst is being used in service of another character's storyline. With the release of Stranger Things 3, there has been a lot of discussion kicked up about the character of Will Byers and his sexuality or lack thereof. If you want to accuse the cast and crew of hyping up more direct queer representation when there's almost none — now that could be considered queer-baiting.
